Our current objective after the quest that caused this glitch was to Liberate the Reach. You meet with Galmar Stone-Fist in a hidden Stormcloak Camp in the rocky mountainous region northeast of Karthwasten. Once at this point on the Stormcloak questline you need to get into Markarth to speak with the Jarl's Steward, Raerek. If not at this point in the questline, get to this point - if you're past it, complete the Stormcloak questline (see end of post!)
It's worth having plenty of savepoints throughout this to flick back to if you're seen!
Turn setting to Novice if you like, makes the butchering easier! You need to kill ALL the guards between the entrance and the throne, minus the two stood outside the throne room itself, do not let them see you or they will enlist the Thalmor patrolling in front of them, and the target Raerek will also join the frey!
You should be able to sneak into Raerek's bedroom on the right hand side of the room without any trouble, just stick to the shadows and take the evidence you need pertaining to the quest. However, you now need to talk to him, and he's inside the throne room behind the guards. You cannot engage them.
Stand outside his bedroom and wait with the door open, he WILL leave the throne room to return to his room. Do not let him see you but sneak in after him as if you were going to pick his pocket.
Be very quick to stand up and press the 'Talk' button as soon as you can - if you're too slow he'll shout something along the lines of 'over here!' and the guards will come running.
Once you've caught him in dialogue - the conversation will go ahead without a hitch - and due to the conversation topic, you can now leave without him raising the alarm - however the guards will still attack you, so sneak out of the building and fast travel away!
No more of the Stormcloak questline is in the city.
If you then go ahead to complete to Stormcloak questline, ALL Imperial guards will be replace with Stormcloaks and the bounty will be dropped and you are then free to continue working in the city.
However, it's possible the previous guards couldn't send you to jail as there's a gaping tunnel in it - so I recommend not getting another bounty in this city - or you may have the same problem again!
Hope this helps some people, it solved it for me! Sorry to those on the Imperial side, no idea how to change things for you! "
Okay, here's what fixed me up, i suspect you refused to go to jail in the first place, that's what broke my game, we all refuse to go to jail when they obviously frame me, right ?
Well, The trigger of the quest are the guards at the shrine, so what you need to do is find your way back into the shrine of talos, the guards you killed are still there and alive, they will start talking to you again, saying the same thing they said the first time, what you need to do is accept to go to jail and BANG, nothing happens, yet the guards have the option to pay the bounty now and everything went better then expected.
